    If you could create a document with saved history containing one of these unwanted character styles we could use that to investigate the problem

    I believe this is by design. We allow full control of the master layers in the page. This means that some times you may need multiple master pages to give the fine level of control regarding layer ordering when combining master and normal pages. E.g. Master A - Background colour, Master B Page Number. assiggnMaster B to Master A. Now place an image on the page covering the page number. You will need to move the image in the layer order so that it sits above the background and underneath the page number
