Not-so-easy-fix, but leaves everything else untouched:
1. Close the application
2. Open "C:\Users\yourusername\AppData\Roaming\Affinity\Publisher\1.0\Settings\Window.xml"
3. Adapt the following code to your needs, save and restart the application.
<SectionManagerDialog> <X>740</X> <Y>380</Y> <Width>440</Width> <Height>280</Height> <Display>0</Display> </SectionManagerDialog>

Very easily done!
Quickest way to fix it...
Hold (and keep holding) the CTRL key down when starting Publisher
You will get a "Clear User Data" screen
Tick the first option only "Clear User Defaults" and hit the Clear button at the bottom of that screen
