I have the exact same problem, the brush tool only works on the background layer. On a new pixelated layer it doesn't work. Still, all settings are correct. If I use the paint bucket to make a background on a new layer, then it will work. It's as if the brush didn't want to paint on transparency .... Help! I have this problem only on Windows (1.8.5), on Ipad everything is OK.
